Research Areas

Laboratory Introduction

We apply computational approaches to process large-scale biological data, construct plant gene regulatory networks, and develop bioinformatics analysis systems. We also apply bioinformatics methods to a wide range of plant science research.

  • Investigation of gene transcriptional regulation mechanisms and construction of regulatory networks (with emphasis on promoter sequences, transcription factors, and histone modifications in gene expression control)
  • Study of non-coding RNAs in gene expression regulation
  • Research on interactions between soil microbiomes and plants

  • PlantPAN: A comprehensive plant TF-TFBS database for analyzing gene regulatory networks, providing regulatory factor information and enabling cross-species comparative analysis.
  • EXPath/EXPath Tool: A tool for rapidly identifying differentially expressed genes from high-throughput gene expression data (e.g., microarrays and next-generation sequencing) and analyzing gene functions and associated metabolic pathways.
  • Soil microbiome metagenomic analysis: In collaboration with agricultural experiment stations, we use next-generation sequencing to investigate the effects of long-term organic and conventional farming on crop yield, disease resistance, and soil sustainability.
  • sRIS: A system integrating transcriptome, small RNA sequencing, degradome sequencing, and viral genome data to study regulatory interactions among plant genes, microRNAs, and viral small interfering RNAs (vsiRNAs).
  • microRPM: A machine-learning-based microRNA prediction system that identifies known and novel microRNAs directly from small RNA sequencing data.
